I also experience the same problem with pausing. I am running Hardy Heron, with tracker 0.6.6-0ubuntu3.8.04.1 installed. Right clicking on the tray icon and selecting 'Pause all indexing' indicates in the tooltip that it is paused, but running top reveals that the process is still consuming 100% of CPU. And oddly, even though it is set at +19 nice value, it doesn't seem to pause during system activity. This might be an issue with scheduling at a lower level.
I have it currently set to automatically pause when there is system activity.
