I've noticed that too quite a wile ago. Gnome terminal (and terminator) don't handle properly composing Unicode characters.
The first character in the attached file "french ipa signs" is composed of: <ɛ> Hex 025b + < ̃> Hex 0303 (utf-8 sequence: c9 9b + cc 83) (you can check that by the ga or g8 command in vim) 0x303 is a composing character so normally it should be displayed on top of the previous character.
