I just 'kill'ed the process (showed as before with ps -ef, i.e. 'Please wait, this can take some time') . That returned focus to the Update Manager window, it redisplayed the update screen, I clicked 'Update' again... and I was asked for the root password and it all updated correctly - no hanging.
