I have the same problem, 90% of ocasions when I press the GnomeMenu->System->Quit, the system continues to work, but doesnt respond to mouse clicks, or keyboard. Only thing that I can do, is to press Ctrl+Alt+Backspace, and then Shutdown from GDM menu.
