Could you please run the command gconftool-2 -R /desktop/gnome/peripherals/keyboard/kbd and report back the results? What I am interested in is the value for the "overrideSettings" variable. If this variable is "false", then GNOME ignores the settings in System/Preferences/Keyboard/Layouts, and uses the information from /etc/X11/xorg.conf.
