I seem to be experiencing this as well. I'm running a fresh Hardy install (not an upgrade) from June 1st. I didn't import any bookmarks. I've had no problems with Firefox 3 in this time, until today. I have not lost any of my old bookmarks, but now any changes I made to my bookmarks - adding, deleting, modifying - disappear when I close and restart.
I noticed that there was an firefox package update today, but I can't say if the issue exactly coincides. I have checked my permission as suggested, but my bookmarks.html is writable (644). A newly-created profile does not exhibit this issue.
