Timo: In my case installing gsfonts-x11 made Mathematica command outputs
go from bad to worse

J Tanner: Thanks for the update, I look forward to Mathematica 6.0.3.

Following J Tanner's advice, I changed my font substitution rules slightly 
(Option Inspector->Global Options->Menu Settings->FontSubstitutions).
Remove substitution: Courier New
Add substitution: Courier --> Courier New

While this isn't going to fix all of the problems mentioned in the
thread so far (including the print dialog issue), the input and output
of Mathematica commands render nicely.
