To build fuppes with transcoding support (including support for non-free formats such as MPEG4 video, AAC, MP3, etc.) requires a version of ffmpeg with those formats compiled in. The ffmpeg binaries in the Ubuntu repositories don't for legal reasons.
IIRC fuppes will actually build with transcoding enabled against the ffmpeg binaries in the Ubuntu repos, but at runtime it will display "transcoding disabled" and transcoding will not work. For it to work, ffmpeg needs to be built from scratch with support for non-free codecs enabled. As I said above, I still think fuppes is useful even without transcoding support and shoud be in the repos.
