I can confirm this problem on a fresh install of hardy. Because
mathematica has problems with compiz, I ran it with metacity. When the
default font (Courier) is set in the workbook (as it is by default,
which AFAIK can't be changed) the in- and output is unreadable unless I
select it. (see screenshot)

Changing the font provides a workaround as seen in the screenshot.

As IBM Courier is not installed by default anymore, I tried to fix the
issue by installing the t1-xfree86-nonfree package, but it did not help.
