I have the same problem.. with exaile as well as rhytmbox. on hardy 8.04 ..but lesser often with rhythmbox.. and It is with mp3 as well as wma files..no problem with mplayer audio or other video apps... So looks like a gstreamer problem for me.. it occurs exactly as suggested by Matthew Revell "in time with cymbals or snares in the music.".
