Also happens to me, both when mounting through Nautilus and gvfs-mount, the link that appears on the Desktop and the mounted folder at ~/.gvfs is invariably the remote root. This is just a nuisance with my local MythTV server, but some servers do not allow access to root, so this issue could become more important.
