Of course, the instant I hit submit I found what I was looking for.

Adel, as a workaround please try installing compizconfig-settings-manager.  
Under general options, click the Opacity Settings tab (it's off to the right.)  
In the section labelled Window Opacities, add a new rule using New.  Then you 
can set which applications (such as gnome-panel) that you want transparent, and 
how much.  I think this will save across sessions, although if you change the 
transparency later with the mouse wheel it will not.
