Sorry. One thing I forgot to mention. This only happens if I'm running Avant-Window-Navigator. If I kill AWN, Gnome Do works perfectly. If I run Compiz instead of Metacity, then Gnome Do works fine with AWN. But Gnome Do exhibits this odd behaviour if I'm running Metacity and AWN.
