It seems this bug is a two-parter: 1. Jockey doesn't give a confirmation dialog (being fixed).
2. gnome-appearance-properties doesn't check the outcome of the operation correctly, because it displays a message saying you should try again after rebooting even if jockey fails to install fglrx (needs fixing). To reproduce two possible causes of this, (1) select 'cancel' in jockey, and (2) run Synaptic before you try to install fglrx via gnome-appearance-properties/jockey.
