It was happening every time but is not now - I'm not sure whether an update fixed it or something I did (I can't remember when it stopped happening - I run standard Ubuntu Hardy too). I'll see if I can find out.
I am not using the colours from system theme but I did change the colours to black on white from the original white on black.
