The live session's $HOME isn't ever copied into the installed system; Calamares unpacks the squashfs of the live ISO onto the disk, then does a bunch of preparation steps to get it in shape later. Home directories are created from scratch during this process. It *is* possible for "Install Kubuntu" to end up with the autostart config copied to the live session user's $HOME (if Calamares is launched and then closed), but this is expected, desirable behavior.
