Marco, I tested it by replacing docking.js with the version you suggested. Unfortunately, the issue still occurs with approximately the same frequency.
So, in my case, this revision of docking.js does not appear to resolve the issue. I also noticed another symptom when the bug occurs: after launching an application, the icon appears in Ubuntu Dock only after about 20 seconds, and after closing the application it disappears after about 20 seconds as well. When the bug does not occur, the Dock updates immediately.
