After some more updates after the problematic one, things have started working on the same kernel. I have done some investigation and narrowed it down to some 'dependency missing' issue. While `apt` doesn't allow such upgrades to happen, I have seen the `Discover` app do so a few times and on the day of the issue and the upgrade I did use `Discover` to install the updates even though the night before, I saw `apt` tell me that packages have been held back. Here are the relevant details from the apt's history log.
