It looks like your system is in a somewhat broken state, but the thing
that broke it isn't in this bug.

The python3 update is trying to update the byte-compilation for apt-
xapian-index, because the file /usr/share/python3/runtime.d/apt-xapian-
index.rtupdate is telling it to.

But apt-xapian-index isn't installed. If it isn't installed, that file
shouldn't exist.

So, something has got your installed-package state out of sync with the
files on your disk. That shouldn't happen, and I don't know how it would
have happened.

You can delete these rtupdate files, for packages that aren't installed,
but who knows what else is wrong with your system...
