I'm experiencing the exact same issue trying to create an active-backup
bond through Network Manager.  Whether I use the GUI or nmcli, I cannot
set the primary interface, and the following shows up in the journal:

Feb 25 18:23:50 Mint generate[20008]: Permissions for 
/etc/netplan/1-network-manager-all.yaml are too open. Netplan configuration 
should NOT be accessible by others.
Feb 25 18:23:50 Mint NetworkManager[20008]: 
/etc/netplan/90-NM-129ac3ae-62e6-4251-a648-d9ef78a8c933.yaml:14:18: Error in 
network definition: bond0: interface 'eth0' is not defined
Feb 25 18:23:50 Mint NetworkManager[20008]:         primary: "eth0"
Feb 25 18:23:50 Mint NetworkManager[20008]:                  ^
