This same thing happens to my mouse (Microsoft Bluetooth Notebook Mouse 5000) in Ubuntu Gusty 7.10 - Gnome 2.20.1
I have a IBM ThinkPad X41 Tablet with integrated bluetooth. I am pretty much running the stock version of Ubuntu (no changes since install, except for updates) After a period of ~15-20 minutes of inactivity the mouse will loose connectivity and will not reconnect when I move it around or press buttons. It will never loose connectivity if I am using the mouse.
