This problem does not seem to happen on 18.04:

# lsb_release -a
LSB Version: core-9.20170808ubuntu1-noarch:security-9.20170808ubuntu1-noarch
Distributor ID: Ubuntu
Description: Ubuntu 18.04.3 LTS
Release: 18.04
Codename: bionic
#
# atop -V
Version: 2.3.0 - 2017/03/25 09:59:59 <gerlof.langev...@atoptool.nl>
#
# atop
[... seems to work fine ...]

Maybe try installing 18.04(or later) `atop'?
You may or may not run into dependency issues.
