I think I know what you mean, but I'm not sure it's a Compiz bug: some windows (I notice particularly Banshee & Firefox) sometimes don't properly maintain their maximised state over a close/open cycle. They end up slightly larger than maximised, and so span two viewports. Remembering a window's position/size/state is not Compiz's job.
