@simosx, I do not care what the hell is going on, I just know that Java- based and some other apps (can't recall the list right now) simply do not work like you say they are. They work on Windows and they work under X11 when I set languages with setxkbmap (for the last few years I use setxkbmap + gxkb for tray information about current layout exactly because of this issue, see https://bugs.launchpad.net/unity/+bug/1226962/comments/221).
With setxkbmap everything just works perfectly in ANY APP I ever encounter. Which apparently means g-s-d or u-s-d or whatever will come with the next GNOME release (probably will be moved to Mutter as everything else these days) is the root cause of the issue.
