Sorry to answer so late.

@Kristoffer: I did the things you mentioned, it didn't help.

what helped me was to boot into recoverymode and use the dpkg-option there, I 
also recognized that nvidia might be a part of the problem (I also suspected 
the displaylink I am using)
So after rebooting again into normal mode I removed everything nvidia and 
displaylink, installed the recent kernel packages without any problems and then 
reinstalled nvidia and displaylink.

Since then apt did some additional kernel updates and removed old ones
without problems.

I am sorry that I can't really reproduce the exact setup with kernel and
nvidia packages being updated maybe at the same time which I assume
could cause this problem.
