As there is no option to "remove" a hard disk drive in dolphin or the usual USB notifier, I unmounted all partitions and sent the device to sleep (gnome-disks), which causes a spin-down of the drive itself. Then one can remove the disk in a relatively safe manner.
The message did not appear again after the smartmontools command above, and it also did not appear after a reboot.
