I haven't seen the problem in other applications, but I mostly use Firefox. Other apps I regularly use are GEdit, Nautilus, GIMP and Eclipse. LibreOffice I use sometimes, but not that much. I did see the issue with menus in Firefox though, but it has not happened to me in a while, so I assumed it was fixed. When it happened, a workaround was to move the window a little bit. Like you, I have two monitors, but both are the same size. I am not sure it happened on both monitors, I'll keep an eye on it and report back here.
