I finally got this fixed on my box: It seems like the linux-image- generic metapackage was removed for some reason and the box had a completely outdated kernel. I downloaded current linux-image-*-generic and linux-image-extra-*-generic from packages.ubuntu.com, installed them manually via dpkg and rebooted. apt-get update now works again.
