Public bug reported:

after updating to current release (9/26/2016 - Ubuntu 16.04), The
launcher now shows on both windows (dual window system - where I only
want primary screen to show launcher).  Launcher is not hidden.  Display
option would not modify any Launcher settings.  Found solution was to
run ccsm and change Window / display / Launcher to primary screen only.
This worked.  THis suggests that Display is no longer modifying the
correct variable.
