Hmm, yeah, It could maybe be a duplicate of that bug. I have done some testing now, when I start nautilus from the dash or from the icon that's "locked to launcher" I won't find Nautilus (files) in the alt+tab list.
But if I start nautilus from the terminal it work's fine...
