I encountered the same issue.  It appears the problem is that the
overall Xenial upgrade process attempts to upgrade MySQL and PHPMyAdmin
simultaneously.  Since MySQL is down while being upgraded, it is not
available to process PHPMyAdmin's upgrade script.

I had to reinstall PHPMyAdmin at the end of the upgrade process since I
could not find a way to reprocess this database upgrade manually...
