Public bug reported:

In Ubuntu MATE 16.04 (daily updated), the Atril document viewer does not
remember if I've already set Inverted Colors for a document.  If I set
it, close Atril, then open the document again, the setting is lost.
Atril is remembering my settings for not showing the Toolbar nor the
Side Pane.

In Ubuntu MATE 15.04 (and in older Linux Mint MATE releases), Atril does
remember the Inverted Colors setting on a per-document basis.  I want it
to continue to do so.  Please restore/fix this for 16.04.

I'm willing to help investigate.
