I have the same problem, and it's apparently an issue with Ubuntu's interaction with the hard drive. It's not the hard drive itself, and my Debian system on the same computer runs smoothly, so it must be a kernel/driver issue.
This is quote a serious issue for me, as though the system works, it is not usable for extended periods of time due to the sheer sluggishness of it.
