Contrary to Sebastian's comment in February, Compiz also exhibits this behaviour, so I don't think the entire blame can be placed on metacity.
Nothing else on my Gutsy system behaves like this, so it has to be something update manager is doing differently - although I can't figure out what that is. It's incredibly irritating though (and makes me wonder - why pop up a window at all? Why not swap out the existing contents for a progress display?
