The existing installation isn't broken. Rather, it is also not possible to install /home into separate LUKS encrypted volume during upgrade OR during a clean install. I've tried with Ubuntu 15.10 and 16.04, Lubuntu 15.10, and Kubuntu 15.10. Please see Bug #1523194 for my report regarding Ubuntu.
