I experience the same for a custom script for activating/deactivating my touch pad. When I upgraded from 15.04 to 15.10 the dconf setting for the touchpad "org.gnome.settings-daemon.peripherals.touchpad" was simply gone. I would think it has nothing to do with Unity Tweak Tools but that the touchpad option was either removed or moved from/within the dconf database.
