I just filed bug #1491253 to track the lack of a setting to disable/enable javascript.
As for a close button, that’s effectively what the OK/accept button does (whatever the script in the page does after closing the alert dialog is not something the browser can control). As I wrote earlier, javascript dialogs are meant to be modal, so there’s no way they can be presented like a separate tab.
