I have the same problem. Mouse flickering on two of my three screens. I have two video-cards, both ATI HD6770 (Not in cross-fire). One card is only connected to one monitor, the other is connected with two monitors. Only on the vga-card connected with two monitors, the mouse cursor flickers. I am using MATE desktop and it started when using hardware acceleration on desktop. Switching hardware acceleration off, clears the problem. But I wanted transparent terminals and all the other fancy stuff.
So after installing ccm (Compiz configuration manager) and playing around with it, I can fix the problem very simple. BUT, only until I reboot the system. Then I have to do the same thing over again. I have to go to ccm. Click on the opengl settings. Disable Framebuffer object. And then immediately enable it.
