for an explanation of the variables.

%U is for URL's, like file:// http:// - modern programs may understand this, 
but not nedit.
Nedit needs the simple plain %f, or better %F to open a list of files.

So the correct solution is

#/usr/share/applications/nedit.desktop
Exec=nedit-nc %F
