bumblebee and nvidia-prime won't work together. You will have to choose one. As for gpu-manager, maybe the nvidia GPU had already been disabled by bbswitch (as dmesg shows) when gpu-manager ran. This is probably why gpu-manager thinks that you only have the intel GPU.
