I have hade the same Problem on a Laptop, i fixed it with dconf-editor:
"use-system-keyboard-layout" property is enabled (But thats a
Workaround)

But now i have a 5 year old ACER Veriton T661, have installed Ubuntu
14.04.1 - Result: no Problem Keyboard keeps SwissGerman like adjusted.

Then i have changed the Motherboard Battery on this T661, after Reboot
the Keyboard Layout has gone back to english. I set it back to
SwissGerman.... shutdown,  unplug the PC from Power reboot several Times
... Keyboard Layout is still swissGerman ... no Problem anymore.

It looks like a Problem with the location where this information is
held. Please check on the Computers with this Problem the Mainboard
Battery, maybe thats the Problem?
