Hi, I couldn't find the option setting, (in a bit of a rush right now) but it does stay on top if playing, not if paused.
I'm using ubuntu 14.04 as it comes i.e. unity and whatever window manager is standard. Stragely, each time the spacebar is pressed to pause or resume, the window creeps a few pixels up and to the left of the screen. Eventually it reaches the top left corner, where it stays. The effect occurs with all types of video (flv, mp4, wmv).
