As Tiago says, the test-message-waiting script might give some insight. I tested a certain type of voice mail waiting indicator messages (with an Anritsu MD8470A network simulator, hard-coding the messages' data coding schemes), and get output like this:

But there might be a problem if the message is not even received by oFono but stays in the modem and the SIM card. I just reported bug 1337114 with some more detail.
