This is not a bug. It's only possible to put updates to preinstalled apps in /usr/share/click/preinstalled/ if they are delivered by way of system image updates. If you upgrade individual apps from the store, those updates go in /opt/click.ubuntu.com/; remember that /usr/share/click/preinstalled/ cannot be written to at this stage.
