Hm, while this didn't exactly solve the problem, it made me realize something:
If the theme is set in a newly created profile in the same session (i.e. the 
profile
is created and the theme set without exiting the browser in between), then
it is possible to set the theme to which iceape reverts.

What I did:

* Delete ~/.mozilla
* Run "mozilla"
* I now select "Manage Profiles" and create a new profile (to avoid any mess 
caused by importing ns4 settings) "foo"
  and start iceape with it.  A browser window with the classic theme appears.
* I now close the browser window without selecting a team.  This locks this 
profile to the
  "classic" theme.  If I run "mozilla" again, select the modern theme, and 
close/restart once
  more, I see modern, but closing the window and restaring yet again and 
classic is back.
* Next, I run "mozilla -ProfileManager", create a new profile "bar", and start 
iceape with that.
  The theme is of course classic.  But now I select "modern" before closing the 
window.  This locks
  the profile "bar" to the modern theme.  I can run "mozilla -P bar" any number 
of times and still
  have the modern theme.  If I however try to switch to classic, it will revert 
back to modern.

Does this give any idea?  I did a quick attempt at diffing the two profiles, 
but got a lot of false
positives due to randomly generated anchors and suchlike...
