Never mind. The problem was because I replaced grub a while ago with grub-gfxboot. Without the normal grub package upgraded properly, the post-install script failed, leaving the kernel unconfigured. I reinstalled the normal grub, ran apt-get dist-upgrade, and everything works fine now.
