I have a 6 core CPU and the same problem of cpulimit only working with 1 core.
I am using handbrake which runs full throttle on all cores making my PC quite noisy with the CPU fan at full speed. When I do "cpulimit -e ghb -l 99" handbrake ends up using 99% of one core, which means super long encoding times.
