To reproduce:

1. Connect MTP device (in my case Nexus 4, Android 4.3) with USB cable . 
    
     The device auto-mounts in Nautilus.

2. Select/unselect "Show hidden files" (or press Ctrl-H several times)
3. Note that hidden files are always shown, regardless of setting.
