David, Ya. Because you are replacing the ubuntu kernel images with a patched version, ubuntu will ask you to update the kernel with the ones from their repository. You need to skip installing kernel updates until it's resolved in Ubuntu.
Other option is to run the proprietary drivers (see my post above). I've switched to this method since it will allow me to keep getting ubuntu kernel updates.
