This bug is definitely not fixed for me ( Ubuntu 13.04, Unity 7.0.0daily13.06.19, Wine 1.6).
Many wine games running in a virtual desktop have the unity panel and unity launcher shown on top of them (actually, on top of wine virtual desktop, and the game window itself is off to the bottom by the exact unity panel height, and trimmed on the lower edge). This does not happen in gnome-shell. So, to reproduce this : 1) configure wine 1.6 to run a virtual desktop, with your exact screen resolution 2) start a Windows version of any recent Unreal Engine game in wine (XCOM ; Enemy Unknown, Dishonored...)
